Nick should really stop trying to tiptoe around spoilers.
I've finished one dungeon in Skyward Sword, so I'm nowhere near even approaching being close to having experienced any of the game, but from his comment on the ending I can guess that Link probably goes into that temple where you meet the elder in the beginning of the game, it turns out that temple is the Temple of Time, and you put the Skyward Sword into a pedastal and all of a sudden it's the Master Sword, waiting to be unsheathed in Ocarina of Time.
